Subject: Workflow suggestions

Hi everyone, new member here. I'm hoping y'all can help me in my quest to become a Pro at Premiere Pro :)
My biggest hurdle right now is trying to develop a workflow. I have Googled and searched and haven't found any suggestions on developing an efficient workflow for working with large projects. (even Lynda.com didn't even go into a lot of detail)
Right now, I am working with a non-profit to develop a one-hour film. I have done well so far with my limited experience, and successfully completed one scene out of 30. However, they just finished filming and I have hundreds of clips to deal with.
How do I deal with all this?
A couple questions come to mind immediately:
1. Do I create one large Premiere file for the whole project, or is it better to do each scene separately?
2. Links to the media files is a little clumsy (in my opinion). How can I overcome this problem? If the folder containing the Premiere file and the media files is moved or changed, I get a dialog box asking where file 0000.MTS is located. Actually, this seems to happen, even when (I don't think) I am moving any files. I will now have many files named 0000.MTS, how am I supposed to distinguish which file it's asking me to locate when there are multiple files with the same name? I also work between my desktop and laptop computers, so finding a good way to move the main folder between computers would be very helpful.
